NCR: The NCR seems to involve the most immediate good. If you consider the possible endings for all of the factions, most of them seem better off with the NCR in charge than they so with other alternatives, though there are exceptions.
House: House seems to be the choice for those who support long-range good. With his intelligence and knowledge, and with the vast amount of caps, power, and influence that ownership of the Dam and Strip will bring in, he hopes to rebuild the world in earnest.
Caesar: According to the Narrator, the Legion will bring civilization and order to the wasteland, but at a horrific price for most of the factions. Even their allies (the Khans) are treated mercilessly. By and large, the Legion seems to be the worst of the four choices, especially if Caesar dies and Lanius takes his place.
Yes Man: Seems to be the choice of those who favor anarchy. The Securitrons (especially if upgraded) will police the strip, but without the Legion or the NCR to manage the wasteland, it will be chaos and mayhem, and many people will die. Potentially, it's just as bad as the Legion, but for opposite reasons.
I rather wish that, in the event of choosing Indy Vegas, the player were allowed to ally themselves with a given faction, which would step forth to fill the power vacuum. Logical choices would include yut not be limoited to:
The Followers: The Securitrons would work to protect the Fort and coordinate with relief efforts.
The Kings: The Kings would expand theoir power base and work to restore order in and around Freeside.
The Brotherhood: The Brotherhood, backed by Securitrons, would retake Helios and carry out their technology-hoarding agenda.
