I have to say I go with the Brotherhood. If they were a Main Faction, ala Fallout 3, I would support them. I'm trying out the NCR route, as you yourself suggested, Longknife, and am quite enjoying it, but I disagree with some of their morals. For instance, I believe that you should actively persue getting better technology as the brotherhood does, rather than expanding land like the NCR does. I believe that should the Brotherhood come out of hiding and persue their goals, in which instance, they have my full support. They're Power-Armored badasses, and I think that is awesome. Why do I choose the Brotherhood over the Enclave? Why, that's simple. I do not like the way they have been reduced to a small band of old men. They should be more powerful, and persuing their goals. However, even their goals I disagree with. Destroying all mutation in the wasteland? I'll give you that the Brotherhood do often shoot mutants on sight, but all mutants? Pretty much EVERYONE is mutated. I also don't like how the Enclave don't consider signing allegiance with other factions. Even the warring Brotherhood and NCR could sign a truce.
I don't completely follow the brotherhood with bells and whistles, and I think the command structure is a little silly (They let Elijah rule for how long, even though they thought Helios One was a mistake?). Other than that, there is little I disagree with. Once they leave into the Mojave from Hidden Valley, they have my unquestioning support.
