I stole all of the clothes in a Nord village, even those off the people's backs. Seeing me as an evil witch (despite being a man), they gave chase immediately afterwards. They eventually froze to death, but the bounty for all that theft carried on through to the next settlement I stopped off at, and the guards arrested me for the criminal scum that I was.

Because we're the guard who's watching the cell where the game's dragons are being held. But then one says, "somebody come quick! This dragon is dying!", and hides next to the door and knocks us over the head when we come in and they all escape. We make it our quest to pursue them to atone for our shame for falling for such an old trick, taking the alias "Dovahkiin" because we're too much of a laughingstock to use our real name anywhere.

An unfortunate incident involving a summoned Dremora, a bottle of Telvanni Bug Musk, and way, way to many bananas.

You were walking on your way to morrowind across the mountains till you get tripped up by a scrib of demonic powers and you fall down the hill loosing vision and you get battered pretty bad by the rocks whilst falling. When your discovered they think your one of the wanted criminals in skyrim (your face is hit badly so its deformed) and hense being put in jail

You are traveling to skyrim. However, a space and time traveler from Fallout 3 has the bloody mess perk. He kills all of your party in extremely gory ways and you puke and somehow you are only knocked unconscious by his bullets. HE takes you prisoner and drops you off in some random prison.

The obvious: Prisoner of war in the civil conflict.

I mean, that'd be a reason, wouldn't it?

Dealing in restricted antiquites and restricted Bosmer flora. Compounded by the fact that when arrested, I slapped the big burly Nord on the ass, told him he was a fine man meal, and asked him if he'd like to make a sandwich.
Btw, I roleplay as a Bosmer.
