Wouldn't doing this conflict with my mod installs?

On the Real Vision ENB install notes it says:

ONLY Start your game using SKSE, it's not recommended to use the SkyrimLauncher anymore except you set your Skyrim.ini and SkyrimPrefs.ini to read-only! With all the changes and adjustments mods make isn't this a bad idea? I'm in the process of reinstalling Skyrim mods. I'm at the start of the process not the end. Don't my mods need to make changes to those files during installations?

Well, I don't know about ENB since I don't use one - but I've used SKSE on a heavily modded game for years. And then, after getting NMM, I now use SKSE through NMM to start the game.

I'd think the ENB guys probably know what they're talking about....

Well, I installed SKSE into its own folder in the Skyrim/Data folder (for plugins and the ini file), and then I have the SKSE loader executable in the same folder as the Skyrim launcher executable (that is one folder above). But in NMM, there's the option to launch the game using SKSE, from the first menu selection to the left in the bar. Use the dropdown arrow to select Launch SKSE, select whichever option you want (close NMM or not) from the dialog, and there you go.

Well, I think you'd have to do that through Windows. Right click on the file, at the bottom should be Properties, click that, in the General tab at the bottom are two check boxes. Check the one that says Read only.

The idea of setting the INI files read only is to prevent the default game launcher from making changes in case you accidentally start the game through the launcher. You can also just keep a copy of the INI files as a backup.
