Honestly, I have no idea. I loved Morrowind immensely, and to this day it still stands as my favorite game of all time. However, from what I've seen and read on Skyrim, I think it definitely has a good chance of stealing that title.
The thing I loved so much about Morrowind was the rich lore and atmosphere. The world felt so different, so alien. Vvardenfell felt peaceful, but at the same time it felt like a harsh wilderness filled with danger. There was political strife, assassinations, and all that made the world feel truly alive. Skyrim, on the other hand, seems to be rough and almost lawless. It has a sort of Witcher atmosphere to it; dark and low-fantasy.
Skyrim will obviously beat Morrowind when it comes to gameplay; the games are 10 years apart. There's no way you can compare two games with such a stretch of time in between them. Whether Skyrim will win in story, atmosphere, and lore is something else entirely that we won't see until we play the game ourselves. I want Skyrim to the the best of the series, but at the same time, the nostalgia factor kicks in and I'm not so sure that it'll take that title so easily.
EDIT: I don't take mods into account. Why? Because I always play games unmodded at least the first time; in the case of TES, that includes all guilds as well as the main quest. In my opinion, vanilla Morrowind was better than vanilla Oblivion. Heck, I even thought modded Morrowind, with no more than a few graphic mods and texture mods, was better than an all-out modded Oblivion.
This is how I see the Morrowind and Oblivion thing: I play Morrowind when I want to get seriously playing a game. I play Oblivion more for messing around with things, especially the gimped physics system (which I dearly hope is fixed in Skyrim). They were both superb games. However, I still preferred Morrowind over Oblivion.
